Alex Berenguer gave the hosts a 1-0 lead in the ninth minute.
They missed several chances to increase their lead, before Stefan Savic headed Atletico level in the 77th minute.
In their desperate search for a winner, Diego Simeone’s men were caught out, when Athletic defender Inigo Martinez headed in the winner with four minutes left.
Atletico still top with 73 points, but third-placed Barca now have 71 after beating Villarreal 2-1 earlier on Sunday.
Lionel Messi and co can go clear at the top if they win Granada on Thursday.
