The Ligue 1 side took the place through Kylian Mbappe, but Andre Silva levelled the game before the break.
Leipzig then took the lead through Nordi Mukiele, before Mbappe set up Messi for his first goal of the night. The former Barcelona superstar then scored from the spot to seal the win.
In other games, Mohammed Salah continued his fine form at the club, netting a brace as Liverpool beat 10-man Atletico Madrid 3-2 in Spain.
Ajax thrashed Borussia Dortmund 4-0, FC Porto claimed a narrow 1-0 victory over AC Milan and Sporting Lisbon beat Besiktas 4-1.
Earlier in the day, Manchester City ran riot against Club Brugge, winning 5-1.
